Schmidt will pay €20,000 (£15,810) and faces a three-match stadium ban, with a further two-match ban suspended until the end of next season.
Schmidt had taken issue with Borussia Dortmund's opening goal, Pierre-Emerick Aubameyang's 31st of the season, and referee Felix Zwayer wanted to send him to the stands for dissent.
The match eventually continued and the score remained 1-0 until the final whistle.
The game was only 65 minutes old when play was halted, with Leverkusen incensed that a foul had not been given their way in the build-up to Aubameyang's goal.
Understandable as referee Zwayer's actions may have been, it's fair to say the whole kerfuffle caused some confusion.
After a period in the dressing rooms, both sets of players returned to the field to complete the game - though Schmidt did not reappear on the touchline.
The whole commotion lasted roughly eight minutes from play being halted to play resuming.
